Messi had a goal ruled out for an infringement, before Luis Suarez slammed home a penalty after the Argentine was fouled in the area.
Napoli pulled one back through a Lorenzo Insigne penalty, but could not score more goals.
In the other tie, Bayern Munich hammered Chelsea 4-1 at the Allianz Arena.
The Bundesliga champions had won the first leg 3-0 at Stamford Bridge and will now face Barcelona for a place in the semi-finals.
